I have a problem with my battery going dead. I replaced it. My problem is now that I don't think I had a bad battery. I can hear something running after I shut the car off. It's not the electronic cooling fan. The noise seems to be coming from where the front defost air comes to the front window vent. Yet I don't feel any air. Sometimes it stays on, others it doesn't. I know for sure that I can also hear it outside the vehicle from the intakes near the wipers. What could this be?

This sounds like the final stage for the fan is going bad and the replacement part number is 64-11-6-929-486. BMW had a lot of failures with the old style final stage and they can be identified by the big tapered "teeth" on the heat sink as opposed to the appearance of the replacement unit. They are located in the passengers foot well area, glove box and carpet trim removal is required.
