Car cranks and starts for a few seconds and then shuts off. The diesel pump was replaced by the dealer 4 years ago and was working fine. Was automatic and turned into std. Traveled 2,000 miles trouble free and all of a sudden started acting up. I had to push start it once in reverse and started smelling like burned, as in electronic wires. Any advice?

I would check the wiring harness for the engine to make sure nothing got pinched when installing the manual transmission. This is typical when an R&R occurs. Next check the fuses this guide can help, please check the fuses with the ignition system on:

If all fuses are okay let's run the codes to see if any are stored.

Check out the images (below). Please let us know what happens.

Another thing is, to try to start it, it drags with a new battery. Have to use jumper cables.

It sounds like the battery is weak or you need a starter. Please upload a video in your response to the problem so we can see what's going on.
