Okay, that just leaves the logic inside the TIPM or the PCM is bad, but lets try something, unplug the MAF sensor to se if anything changes. Both will cause the scanner not to communicate. You can send them both in for testing.

I think I see corrosion on the some of the pins on the their photo do you see it as well?

Ya I cleaned the connectors before I installed the other box, same results unfortunately. As soon as I connected the battery I saw a fuse popped which is for the abs, looked at the old fuse box same thing, but I don't think that has anything to do with it. I still don't hear the pump and don't see the RPM needle move at all. I am guessing the PCM maybe done

No, the used fuse box came with all the relays and fuses and they exactly the same position

Gotcha, I would clear the codes, and then try to start the engine and then see which codes come up.

I can't. The whole thing was about the fact that the scanner is not communicating so I cannot get into any modules
