if pilot shaft bearing is bad or not lined up right can it keep motor from turnin over?

No, the pilot shaft bearing alignes the pressure plate to the front shaft of the transmission. If it goes bad you will have a vibration noise and it would wear out the bearings of the shaft itself. Put it in neutral, with the igniton off. Try turning the engine over by hand.
