I replaced my clutch back in April. I accidentally broke the retainer holding the clutch line through the bellhousing, ever since then it has been giving a knocking sound. I finally found the piece online and ordered it. My question is, can I install that plastic piece back on through the outside or would I have to remove the transmission once again?

I believe you will need to remove the transmission again, here is a video to walk walk you through the steps, it also shows how to change out the secondary cylinder as well.

Let us know what happens and please upload pictures or videos of the problem so we can see what's going on.
