On your transmission you should have 2 plugs on it. The one on the top is the filler plug and the one on the bottom is the drain plug. The operating level is just below the fill hole. You can check this by sticking your finger in the fill hole.

About how much fluid would I need to fill once I drain it? Does the clutch have a seperate oil cylider that needs to be checked or is it all tied up with trans fluid?

Any fluid that is need for the manual transmission is all put in through the fill hole. It depends on what kind of transmission you have as far as how much fluid. A T-5 takes 5.6 quarts and a T-45 takes 6.6 quarts. If your not sure. You might want to get 7 quarts to be safe. The best way is to just keep filling until it starts to run back out. When it stops running back out, its filled to the best operating level. Thats pretty much it for the basic transmission servicing. Hope that helps you out. Good Luck!
