Quick question I know in the beginning you said that if I installed the timing chain and camshaft incorrectly I could have bent the valves would this cause the engine to crank but not start

I have been reading and would like to know that if I installed the pulse wheel the wrong way would this cause the crankshaft position sensor to misread the timing therefore causing my car not to start but just crank

If the velves were bent, the compression readings would tell and it can cause non starting.
Yes, the crank sensor pulser ring affects the ignition system operations.
Oil in intake could be residual oil. When removing and installing the manifolds, were they cleaned and was traces of oil there?

Okay so the first battery I had in there died and so I went to go get that one charged in the mean while I had the same battery in a different car so when I went to go put that one in I cranked it for a couple secs and next thing you know it killed that battery instantly I'm thinking alternator but than again I dont think it would have killed the battery that quickly and again I would say in like 5 to 10 secs of cranking

5 seconds of cranking do not kill a good battery. Recheck the terminals and ground circuit connections. Ensure they are clean and secure.

If you have sparks and the injectors are pusling, the PCM should not be anything to worry about. You can't really test a PCM, mostly when all other problems had been checked and found o be good, that is when you substitute a PCM to test.

Okay so I corrected all the ground connections but something happened when I was cranking the engine over it still wont start but I started seeing smoke next thing you know I go to check it and it is the negative battery cable smoking it is super hot I know this means that the resistance is high but what else could it be

Yup, it means high resistance and usually it means it is not securely bolted on.

I did securely bolt it on I tighten them all down would this be the reason why my car won't crank over as well

Okay I hate to ask this question because I don't want to know the answer because I think it might be bad but what does it mean when you take the oil cap off have someone crank the engine and smoke comes out from it

Also too the more I think about it the more I am leaning towards some of the valves got bent reason being, I checked fuel and spark both okay the only thing left is compression and something tells me that when I check cylinder 4, 5, and 6 that it is not going to be good news

You need to check the compression to be sure.

Smoke coming out of the oil cap means there are too much blowby and that can mean bad piston rings.

Could the piston rings have been damaged by me incorrectly putting in the timing chain and camshafts incorrectly or that would have just bent the valves
