The car only goes when the transmission is shifted into reverse or first gear?

The car's transmission went out and underwent a garage repair. We took out the engine and transmission, bought the parts and "fix" it. Put it back in and the car only runs in reverse and first gear. Fluid pressure is good, everything works fine in the car except this.
I want to know if I need to take the transmission out again or is it some problem that we can solve more easily. I can't afford to pay a mechanic to do it as they are charging $3,000.00 and I paid $2,700.00 for the car. Thanks!

It sounds like the transmission control module might be out, but we should run the codes first. Also, recheck the ground wires. Here is a guide to you get the codes please get back to me after you run them. I have the transmission control module location in the images below just in case.
