Yesterday the car overheated and ran out of power. The engine died and after letting it sit foir a few minutes we added water and it started back up. Now the engine is running rough and kind of shaking. There is no knocking sound and it doesn't seem to be missing just running rough.

You may have warped the heads or a blown head gasket. Perform a compresion test on each cylinder to find out where your losing compresion. And if thats the case you might as well get your heads machined. For future reference, never refill your radiator with straight water, you should have a mixture of 50/50, unless absolutly necessary.
