I have the car listed above Premio (1ZZ engine) with a gearbox limp home mode. When I scan it, it gives me the above code, but no ABS light, only the check engine light and the speedometer is working okay!

Hello, since your Speedometer is working okay, it's not the vehicle speed sensor. It is just that the signal from the vehicle speed sensor is not making it to the ECM. The signal goes to the Instrument Cluster first and then to the ECM. You'll notice there is a Center Junction Block up above the gas pedal that the speed sensor wire passes through.
So, in the sixth diagram they want you to check at the ECM for the signal at Connector E5-pin #17 Violet/White wire. Key On, rotating the tire there should be a 0 to 4-5 volt signal. Most likely there is a break in the wire from the instrument cluster to the ECM, the first place I would check is up above the gas pedal, since that's where your feet are and the wire could have been damaged there. Find that Center J/B and the violet wire with a White stripe on it.
Check both sides of the connector. The wire is going to run from there across to the passenger side dash where the ECM is located.
Look for any water intrusion, wet spots on the carpet, or connectors. At the ECM connectors as well.
