Transmission not shifting properly?

I had problems with the injections so I replaced the injectors but couldn't get the car to take them. So, I cleaned the old injectors and put them back in. Did spark plugs, changed the coils, changed cam and crank shaft, can't find 1 crank so haven't done that yet, MAF, and vias solenoids 1 and 2. I put new vacuum hoses, then put the old ones back because I still had an issue with the gearshift, which made it worse. The throttle connector doesn't click when you clip it on, but it still goes on. But I can't get the car to shift out of second, the idle goes high if I go downhill, and I can go 70MPH and it still won't shift, acts as if it is not supposed to. What am I missing?

It sounds like the secondary speed sensor is out, but we should do a scan to see which codes are stored. Here is a guide to help us figure out the problem:

Here is the location for the secondary sensor in case a code comes up for it. Check out the images (below). Please let us know how it goes. This vehicle has the CVT transmission which had problem btw.
