1994 Honda Accord Transmission Problem?

Hi, I have a 1994 Honda Accord Ex MT and it's been having a lot of trouble lately. My car doesn't shift into any gear with the car turned on, but easliy with the car turned off.
Over the past week, I have R&R the clutch and fly wheel, clutch master and slave cylinder, the link cable, bled the system, changed the hoses. I have no clue on what else could be wrong. Am I missing something? Can the transmission be on it's dying bed?

I don't think it is the tranny. With the engine off it shifts just fine and I bet if you start it in 2nd gear it will take off fine, except are you have problems with the clutch and keeping the car running? I am assuming that the clutch is not really releasing from the flywheel. When the clutch still has pressure on it the shifting is almost impossible. Absolutely positive the air is out of the system and it was put back together correctly?
