Engine shutter

2001 ford f150 harley edition 46000 miles 5.4 engine. I noticed a jerking or shutter as they call it around 40-45 miles per hour. I took it in to a shop and he told me the computer said there was a misfire in #3. He said I had a bad wire and changed all the plugs and charged me $250 bucks. The truck is now worse. He then told me it was a transmission problem. Over the phone a transmission shop gave me an additive to the trans fluid called "shutter fix" but that did nothing. After I had brought them the truck they told me it was a msifire at least in 2 cylinders. Can someone tell me what might be going on and why did the first mechanic not fix it by replacing the plugs and 1 bad wire according to him. Any advise on what to do next? Thanks

Is it mainly a hot engine problem? Or is it all the time?

All the time, and now after he has changed the plugs and the 1 wire, it's worse and it the eingine sputters when I'm at a stop, it never did that before. It was always when I would let off the gas when I got around 40-45 MPH. The transmission mechanic asked me if it felt like someone was kicking the dashboard, and that is what it's like. Now it does at all kind of speeds. I'ts mainly when I am just starting to accelerate and then it will do it when I'm barely pressing the gas and at crusiing speed. It's like the truck has the hiccupps.

Can I also ask. I was reading on a ford site about this problem and one suggestion was to not just change 1 wire if you suspect it was bad. They suggested replaciing all of the wires. What do you think of that and what brand name do you reccomend. The mechanic was also asking if my check engine light comes on and it does not. Thanks
