1998 BMW M3 Noise and lost in accelaration

I spraid fuel injection cleaner in the intake then I saw that the rubber boot was all cracked, after replacing the boot I hear knocking sound when I'm in idle. But when I step on the clutch it goes away and comes back when I release the clutch. Also I noticed that it struggles accelarating on every gear and kinda jerks off everytime. But sometimes it will just starts working fine then back to that problem again. Please help me figure out whats wrong. Thankls!

Noises are very difficult to diagnose from cyberspace. The clutch noise is the throw out bearing failing, as to the engine being smooth and then being "jerky" has the check engine light been coming on? If there is a fault set, get it read out and let us know.

I finally solved the problem. I never thought that an M3 engine is sensitive in oil selection. I used a full synthetic 10w30 that time. Then it started acting up, so I tried everything even replaced the intake rubber boot that cost me almost $70 for something that little. Anyhow then I just decided to look up some tune up recomendations and they recommended this MOBIL 1 0w40. So I said to myself the heck with it! So I tried it changed the oil again using that MOBIL 1 european formula blend. Guess what? It started running great and smoothly. I will get a read out still because the check engine light is still on. THanks!
