An engine swap shouldn't alter the BCM, It might require a different Engine Control Module, but unless you installed a completely different engine even that may not be needed. What exactly was swapped? Asking because most of the time they used the same part numbers, but are programmed differently based on the options and engines installed. So a BCM with fog lights is the same as one without, but the fog light option was turned off. As an example the current BCM in your truck could be any of these part numbers 10367689, 15116065, 15136224, 15136876, 15167329, 15194169, 15198115 or 15747545. That same BCM fits pretty much all the trucks and vans from 2002-2007 with gas or diesel engines, they just get the correct programming to match.
For the ECM you cannot currently get the Diesel ECM, the only option on those is to get a remanufactured one or have yours rebuilt which is basically the same thing as the "remanufactured" ones require you to remove yours and send it to be repaired. Ran into that a couple years ago when I replaced one on a plow truck that got damaged.
So what is the issue you have? Any trouble codes?
