PATS not working properly

I don't know if it is the immobilizer the PATS or that I do not have the third key. But I unplugged my battery for 15 or more minutes and when I plugged it back in the car would not start. I preformed at least five different fob entries to start the car and none of them worked. When the car is off the icon on the dash blinks a red car with a red lock over it. When I try to start the car after three or four seconds in the on position the icon goes away. I will have the doors unlocked and open and the red car lock icon will be flashing if the car isn't in on position. I have been able to start it through jumping by starter fuse switch but still unsuccess with the key. I do not carry the latest obd2 with the Ford software update system. Is there a easier way around it?

So I have found out a little more detail about the situation and I ran across a website that said if the battery is popping when you put the negative cord on it was placed wrong and will blow out a lot of circuits.

So that being said I have a question for you Mr. Danny or any expert that is willing to help. My FET line I dunno what it is, makes the connection for the Mirco Pulse Train can you tell me what the FET means and why my car uses it?

Hello again.

Did you try the anti-theft, security system reset? You mentioned have the battery hooked up incorrectly. Did this happen? Yes hooking up the battery incorrect can cause electrical damage to the vehicle. Also, can you send me a link to this website you viewed I haven't heard of an FET line or Micro Train Pulse. So this is the page I found the pulse train micro on. I'm also looking for the midi/fusible linkage120 A and the midi fuse 200 A. These I think are part of the problem. I've checked all the fuses on the outside besides these 2 midi fuses I just want to know where they are located and what they look like. Also I just changed my transmission out and it's telling me my transmission range sensor is bad, but it shouldn't be I just put a good transmission in it. Is there a fuse or wire that might not be making connection for the range sensor? When I put it in gear the lights don't show at all and the last transmission the parking light didn't show but all others like neutral drive reverse did.
