Only way to stop it was to disconnect the battery. I need to use the car so how do I reset this? I usually use just a key on the doors, no remote key. I do have the remote though. How do I reset this factory installed anti-theft system so I can use the car normally and stop irritating my neighbors and (especially) my wife?

Replacing the battery resets the alarm unit. Disconnecting the battery cable to stop the alarm doesn't work on this car, it actually just re-arms the alarm so it will go off again.
When it goes off you need to put the key in the ignition and turn it to the ACC. Position. That will silent the alarm BUT will not reset the immobilizer so the starter will work. For that you use the remote or the key to lock, then unlock the car. The remote is usually the better option as it doesn't depend on the door switches.
