Front Caliper replacement

I noticed when I took the caliper bolts out that 1 bolt had a rubber tip/cover on it and the other didn't, is there a reason for this, to mark bolt as top or bottom?

Both should have rubber covers, it protects the bolts from water/rust. The rubber part goes on the bottom. A new hardware kit should have replacement boots. This guide can help
