This is strange, it seems like you have had a voltage spike that has taking out a sensor or module, I would run a CAN scan on the car to see what codes are stored.

Here is a note from Ford on changing the battery:.
When the battery (or PCM) is disconnected and connected, some abnormal drive symptoms may occur while the vehicle relearns its adaptive strategy. The charging system set point may also vary. The vehicle may need to be driven to relearn its strategy.
You might want to try a hard system reboot which can't hurt.
