Won't start after getting hot!

I have a 1995 Jeep Cherokee SE, 6cyl 4.0L. The vehicle starts no problem. After I start it and run it for a while, if I shut it off to run into the store or get gas it will not restart. I have to sit and wait till it cools down. Usually takes about a half hour to 45 mins. Till it will start. It seems as if I lift the hood, it will start a bit sooner. The engine cranks no problem. Just wont start. All fluid levels are correct. I just replaced the water pump and thermostat but this problem has been going on long befor that. Do you have any suggestions on what to look for?

During that time when the vehicle does not start you need to see if there is spark to the plugs. You need to see if there is fuel being pushed in to the cylinders. Once you know which of those is missing you are now on the right track.
