I 'am in the middle of changing the axle assembly in a 1998 Honda Civic. LX. How does the assembly come loose from the transmission?

You need to tap it out with a rubber mallet or something soft like that, or put a piece of wood on it and hit the wood with a hammer not the axle. There is a round tab inside holding on the axle which seats in a little groove. You need to pop it off that groove to get it out. You could also use a crow bar or some sort of pry bar to pop it loose. Good luck!

I normally use a large flat screwdriver to disengage the axle shaft fromt he transmission. Just put the screwdriver between the axle shaft and the transmission and give it a little twist is all that it takes. It doesn't take much effort to get the axle to come out. Just make sure that you have drained the trans or you will have a mess to clean up.
