I replaced my alternator and my car still is hesitant to start but when I have a battery charger to the battery its fine, my battery isn't bad. What would cause this to happen?

If the battery is definitely good then I would suspect a shorted armature in the starter motor or high resistance in cables but most likely the starter is bad.

My car will start but it will slowly die out while I leave it sitting, can that still be the problem?

No. Sounds like the alternator is not charging. Test for battery voltge at battery when idling, it should read about 14 volts, if not then suspect faulty alternator or bad wire connection. Make sure the fat red wire at the rear of the alternator has power, it should.

What amp alternator does a 1996 ford expl. Take or does it matter, also when I tested the alternator by disconnecting the battery the car shut right off so that must mean the alternator isn't doing its job, is that right?

Diconnecting the battery when the vehicle is running will definitely damage alternator. The amperage of alternator should not make that big of a difference in this situation.
