I have a 2000 Plymouth Neon LX with 51,800 Miles. My car was always quiet in the past until one really bad storm my car took a lot of water in. It rained in some spots about 2-3 feet deep. Unfortunetly I had to cross two of these spots and my car had a hard time going through but made it. Afterwards my car engine started rattling and its not really loud but I know that my car was better before. I don't have an aftermarket air intake so I know water didn't get in the engine. What is the problem and what can I do to fix the problem?

Sounds like water got to the timing belt and it jumped time. If you know how to check your oil, check it and see if it looks too full or has a tan color to it, which would indecate(i know I spelled that wrong) water in the oil. If you went threw 3 feet of water with a neon, it's a wonder you didn't float away, don't do that again.
