2003 Dodge Intrepid knocking

My car was running fine a week ago. Then my alternator died then killed the battery. After I got the alternator in my car and got it started. The car ran fine for about 30 seconds. Then it started knocking. Someone told me I need to take the terminal off of the battery again reset the computer then put it back on and "retrain the computer" he said to do this I need to run the car at 1500 rpm for about 15 minutes then run the car in traffic for about 30 minutes and the knocking should disappear

Just went to the car tuesday and now at an idle it is quiet. Only knocking when reved up. What does anyone think could be wrong.

Got my car home dropped the pan and found little shavings in it. I then replaced the pcv valve as it looked to be the original one from factory. I also cleaned out the pan but to no help. The car still knocks on rev over 1200 rpm. I really could use some help if anyone can help me please really do not want to have to replace engine.
