First Theres an alignment tool you need to get for the job
You set the piston at tdc then
Precisely align the sensor to the trigger wheel on the crank shaft in the specified area of the trigger wheel with a Ford special alignment tool (303.1521.) Or equivalent.
Then it needs to be checked and reset with a scan tool to ensure that the timing of the sensor to the trigger wheel is correct
So there's no problems left behind like misfiring or a no start scenario.
So if youre going to atempt to do it make sure you have the special alignment tool first becuase its a extreamly precise alignment procces that you need the tool for

As Mechtrix said you need the correct alignment tools to put the crankshaft in the correct position and then use a different tool to set the CKP. You can usually find them as loaner tools. Then you pull the right front tire and splash shield. Then disconnect the CKP. Now before you go farther you will want to install the small lock pin, for that you remove the bolt on the side of the block and rotate the crankshaft clockwise until the hole in the balancer hub is at 45 degrees from TDC. Now you install the pin finger tight and rotate the crank so it just touches it. Now you can remove the sensor. Next install the new sensor and plug it in. Take the special alignment tool and make sure the sensor lines up with the TDC pin on the reluctor wheel. Move it around until it does. Now tighten the bolts to 62 inch pounds Remove the guide, the timing peg, install the bolt back into the block. Reverse the other steps to put it together. Now use a scan tool to reset the Crank monitor. If you don't have a scan tool you might look at FORScan. They have a windows version that works with a dongle and gives you full control just like the OE tools the dealers use.

We have done a head gasket replacement and have set the timing using the cam alignment tool set set the crank to top dead center aligned cams set everything correctly and we have spark we have fuel and compression but no start we are hoping it’s the ckp sensor either not aligned correctly or is bad! Car started and ran before head gasket replacement and now it doesn’t!

Possible but more likely it's a bad connection in the wiring. Does it have a tach in the dash that shows rpm while cranking? Does the scan tool show an rpm signal while cranking?
What have you tried for testing? So it cranks over evenly when you try but it does nothing? Plugs get wet? Have you tried starting spray as you cranked it just as a test? Could you take a video of it cranking just so we can hear it?

Yes the spark plugs are wet and I have tried starting fluid while cranking it over and it doesn’t start I will check to see if tach moves when cranking I didn’t think to look at that I don’t have a scan tool but will have one Monday then we will be able to see that kind of thing and be able to reset the ckp if it needs it! I will post a video of it cranking over on Saturday morning!

Video was to short to tell but sounds like the timings off to some degree maybe firing in the middle or the bottom of the stroke or somthing just sounds like theres little to no effect. That said "

Your original question was how do I align the ckp sensor?
Have you obtained the alignment tool and done that yet? Or have you replaced it? Just so we dont go around in circles that was the first step if you havent done that yet than theres no reason to move ahead or jump to the next step if we haven't evan completed the first one. Please let us know when thats done. Whether its running by then or not thanks and good luck im dying to know

Sorry for the confusion yes I have already aligned the sensor and was asking just to make sure I did it correctly but now I have order a new one and will be installing it this week I also have a friend that is going to plug in his scanner and take a look around to see if there is something he sees in the timing and the ckp the vvts and cam sensors

Ok guys I’ve installed new CKP and when cranking it the tac doesn’t move and of course no start. I don’t believe that the tac was moving before I replaced it either so I’m assuming it is a wiring issue any thoughts?

Check both the crankshaft and cam sensors for a good voltage reference and ground. The attached shows the wire colors. You said you did the head gasket, did you use all new timing components as well? What was the reason for the head gasket swap?

Steves right Also the crankshaft position sensor becuase its also a eng speed sensor does both jobs on this car check that too that would be the most likely for what you're experiencing

Ok so just giving an update
My nephews buddy is a ford mechanic and he came out and plug in to the car and found I was 5 degrees + timing on intake and 5- on exhaust cams. So we pulled it all apart again and as we were tightening down the cams we snapped the intake cam in half and still don’t know how the hell this happened but 5 day wait from ford for new one will give another update after we get it and install it

Look close at the parts you used, see if they were marked correctly. Also check the caps to be sure they are correct. Torque is a 2 step process, Lubricate the camshaft journals with engine oil, then you tighten them in steps. 2 turns on each bolt in sequence. From the center out as shown.
For the first stage you bring them all to 62 inch pounds. Let them set a few minutes, then continue to 142 inch pounds.
