Engine has been rebuilt and ran fine then setup for 6 months. Now has bad miss and alternator stops working when engine warms up. Replaced plug wires and alternator, same problem. I listened to injectors with stethoscope and all are clicking. New plugs, coil seem to be sparking plug good. So what should I try next?

If you don't have any engine codes then find the cylinder that is missing by pulling the plug wires off one at at time. The missing cylinder won't change your idle or whateever speed you are going. Then check the spark plug. Pull the rocker cover off that side and see if there is a brokend or bent pushrod or one gone through the rocker arm. If nothing found there, then check the compression. You could still havean injector problem or vacuum leak.
