Check engine light flashing

I recently replaced my engine in my vehicle listed above with an engine from a 2001. Engine was replaced due to low compression on #5 and 6 cylinders and causing a stall at idle. Received engine from junkyard and replaced it. Everything runs great except when accelerating, the check engine light will flash above 2,000 RPM's but will not set a hard code. It does set a "pending" P0300 random misfire but does not set hard. There is no noticeable misfire from the powertrain, the vehicle drives good. Although, when driving only, when the speed reaches around 50 - 60 MPH and the tachometer reaches around 2,500-3,000 RPM's, it acts like it is holding the throttle back, like it is limiting the fuel supply to the engine because of the check engine light. But it will go over this limit with a stomp of the accelerator pedal but not the way it should, this is very hard to notice during normal acceleration.

Below is a list of the items that I have already replaced and checked:

- Replaced egr valve, pcv valve, throttle body, ion sensing module.
- Replaced spark plugs with Denso double platinums.
- Replaced replaced maf sensor, map sensor, iat sensor, b2s1 02 sensor.
- Sprayed/checked intake for leaks - none.
- Cleaned egr tube and pintle, throttle body.
- Treated gas and water remover.
- Checked for correct coil on #6 cylinder - correct.
- Injectors checked at dealership - good.
- Checked gas cap.
- Checked wire harness for bad connections - none.
- Checked throttle body accelerator circuit.

Couple things. First we need to start with checking the compression on this engine as well. Here is a guide that helps with this:

Then we need to know know if you swapped the fuel rail over from the old engine or was it with the replacement engine? If it came with the replacement engine, let's check the fuel pressure when this is happening.

I have seen a couple times where the fuel rail is clogged or restricted and it causes these types of issues.
