I changed out ECU and rewired B wire harnesses two wire had come out of harness. Now car will not go through all the gears. Will having ECU flashed fix this?

Possibly, what was wrong with the old ECU that made you change it out? Is the replacement new, used or a remanufacture unit?

If the old one is still working try putting it back in and see if you get the gears back. You may also want to have a transmission shop scan it, there are some codes that don't turn on the light but are still a problem.

If the old ECU is trashed then testing and a re-flash may help but you need to see if the transmission is being commanded through the gears as it shifts or not. It is possible you have a transmission issue as well.
