My Ford Freestyle 07 engine stalls after installing a new battery, any Idea why?

The problem never happens on the first start, it only happens when I stopped the car and start again, I have to keep pressing the gas pedal for the engine to stay on! I have checked the battery, alternator and the battery connection they are all good.

Sometimes it takes up to about 50 miles for the motor to re learn idle.

Yes, I would do some highway driving for about 50 miles
