Just replaced the intake manifold and now realized the tranny fluid was low and added fluid. Its shacky and thought it needed time to get air out of system and now I don't know what it is. Thinking it is just a filter and flush but I don't know. Some ideas please.

A filter and flush is not a cure for anything. It is a preventative maintenance procedure. I suggest you let a trans specialist look at it.
