I don't see why it would stall in drive, but not in D3. If the torque converter is stuck off, it should not have ever turned on to stay engaged and cause a stall. The only thing that I could possibly suggest is maybe an EGR valve is sticking open, from time to time. This would cause an internal vacuum leak and stall at closed throttle. Only other suggestion is to look at the secondary ignition like plugs and wires.
