I have had this ongoing shaking problem with my integra and it has recently become worst. This is what happens.

front end (wheels) and steering wheel shakes when accelerating from 2000rpm to 3000rpm and then stops. This happens from 1st through 3rd gear when I accelerate or downshift.

Not sure where to start diagnosing how to eliminate the "shaking". My car is lowered about 3.5inches. I have aftermarket front control arms/camber kit. Im still driving on the original rotors (have not changed them yet). Break pads are still good. Controls arms are still the original from when I first purchased the car. Where should I start?

Try rotating and balancing the wheels.

Did you ever get an alignment on your vehicle after you lowered it? If not, your camber is way out of range and has ruined your tires, causing some horrible vibrations.
