I just had the water pump replaced on my 1998 5.9 litre V8 about 600 miles ago. Since I received it back fromt he repair shop the A/C has not worked and now the Jeep is killing batteries and now wont keep one charged. Is this something that could have been the result of missing something when the water pump was replaced?

There is always a possiblility of a shop error. If you explain the situation to the shop, and ask them to recheck their work for this possiblility, I would expect they wouldn't hesitate.
