1998 Honda kicking/Jumping after new Engine install

I have a 1998 Honda Civic coupe Dx manual transmission for which I had to replace another used engine due to overheating of the old engine.

there are two issues now. Initially, the mechanic told there is an issue with the Idle Air Control Valve as a result of which the car idles at 2000-3000 rpm while in neutral. I have yet to fix the AIC, have got the part from Honda and will be replacing it in a tomorrow.
However, another problem that I start getting lately over the past 2 days is that the car starts kicking if I drive on a constant speed in the 1, 2, or 3rd grear. If I dont accelerate, the car starts kicking/jumping as if it has already switched to the higher gear. This problem only occurs after I have driven the car for 10-15 minutes. The mechanic does'nt know what could be causing this but recommends me to change the Idle Air Control valve and the cables with the spark plugs etc.

Can someone please advise as to what could be the problem here?

Any help suggestions highly appreciated.

Your car engine is surging, I believe that is what you are trying to say. That is most often caused by a leak in a vacuum line. It can be caused by the IAC but not often and all the time. Intake manifold and manifold gasket leaks cause this. Another that can cause both of your problems is a faulty O2 sensor. Do yourself a favor and purge the air from the cooling system.
