Shifter and break lights

My honda runs great other then my break lights and gear shifter not working. I know it's not a fuse what else can it be and how much will it be to fix it.

Do you hear a click noise to see if your starter is trying to turn over the engine?

I hope that you disconnected the battery when you replaced the alternator. Now I would check the connections for tightness and make sure they are clean as well. Battery good and fully charged?

If you take a look at the brake pedal, and follow it up to the switch thats on the arm, see if it is missadjusted, or may need replacing, that switch turns the brake lights on and releases the shifter, it's the brake shift interlock. The part is about 20.00-30.00!
