1999 Ford Mustang Changing motors

I need to know if a 1995 5.0 HO GT motor will work in a 1999 v6 mustang.

It would fit in, but the PCM's are different.

PCM= Powertrain control module. Use the one out of the 95 mustang, they haven't made a 5.0 since then, so no PCM available on OBD II system, yet! 2011 Mustang is going to be a 5.0 again! This will require wiring the old pcm to the new car, bit if it needs the newer pcm because of the security and instrument cluster, you might not be able to do it.

Might be easier to keep all mods for the 99, and try to get sensors for the 5.0 to work with the 5.0. And get a PCM for a 4.6, or 5.4 then have ford program the mod to you mustang.
