2000 Ford F-150 Engine Shakes when putting trans into gear

I just sawpped out my alternator, it fixed the battery light. But now when I put the truck into gear the engine likes to shake? I unhooked all the plugs that were associated with this, cleaned them, checked for cracked vaccum lines, all looked fine. So, im pretty much at a loss at the moment.

I need you to recheck the vacuum lines around the area you were working on. Often they look okay but are cracked and may leak.

Rechecked all the lines, took a few of them off and cleaned them even. Put everything back together, started up the truck. Shifted through the gears, seemed fine, went for a drive, still seemed ok, after driving for a few minutes, and only at idle.I start to feel shaking. It's not really bad, but its definitely there. The idle seems to drop a bit also when I put in reverse. So that's what I got for now.

What I want you to do is drive the vehicle a couple days to see if it resets anything.
