When i'm driving my 87 BMW 325is, if I floor it, at 3500 RPM I get this clicking/gring sound coming from under the shifter, where the tranny is. It even does a little click when I relese the clutch, and accelerate heavily into second. When I drive it normally, it wont do it, but I dont go over 3500, but the little click still occours in second.

The sound you are speaking of might be the center support bearing for the drive shaft. The rubber support begins to degrade and can cause the issue you speak of. It may also need a new or remanufactured drive shaft, of course that would be a worst case scenario. A visual inspection is in order or perhaps removal of and a tactile inspection of the universal joints, if they are not smooth through their range of motion, consider the option of replacement.
