Runs rough when accelerating

2006 Dodge Stratus 2.4L Engine running rough when accelerating. MIL came on for code P0340 cam sensor condition. Replaced sensor. MIL came on again this time with code P0016 for cam and crank timing misalignment. Chrysler repair manual doesn't say anything about aligning these items when you replace them. Am I now looking at a possible defective timing chain/belt. Car has 71, XXX miles. Thanks.

Target magnet was not replaced. Book was vague on this. The removal steps say to looosen the bolt but not to remove it or the magnet. Install says simply to torque the bolt to specs. Since I wasn't replacing the magnet I didn't do this. Doesn't make sense to me to simply loosen and tighten when the magnet wasn't replaced. Book doesn't say to remove or realign magnet. Magnet is fixed position by two pins according to the book. Thanks for the reply. George
