Recently I ve got some overheating issue and my mechanic has removed the thermostat valve because it was not working properly. He said that it is not necessary to replace it. But after couple of weeks car is having a rough idle, and knock after like 30 mins of it started. Also the check engine bulb comes out. I have done engine tune up, But it didn't work out and still I am having the issue. So will it be the thermostat removal?

Th car can not run correctly if it does not achieve normal operating temperature, where it can not do without a thermostat. There are many factors that will not even come into play until the car is up to temp. You must replace the thermostat and go from there.
