I went down a muddy/ wet road through some water, truck ran fine until I got home and a hour later I started it up and now it is misfiring
have the same problem?

You need to find which cylinder is miss firing.

It is the 6th, and 4.6l efi

Ok, miss fires come from compression, plug, coil, vacuum leak, injector failure or wiring issue.
Check these. Most common is the plug and coil
