Clicking in transmission

I just changed out my transmission in my 1998 VW GTI VR6, the trans feels perfect but there is a clicking sound when its idling and when while your driving. When the clutch is pushed down the sound stops. What could this be caused from and how can I fix it?

Hi ashley. this could be presure plate with a bent prong. or a throwout bearing . did you replace either of these parts?
