Will the theft alarm make the power windows inoperable?

And also lock the top. How do I bypass the system or reset We can't get the windows to roll down. And without windows down the top is inoperable. I hot wired all window motors to roll windows down and check them for operation. They all work. Changed all fuses relays don't know what to replace next.

I would start by saying it seems like an electrical problem you jumped the motor and the window worked so you know the motor is good so check the switch see if there is power at the switch and check for power at the relay and check your grounds. When did the windows stop working did anything happen with the car when they stoped.
