1996 Toyota Corolla timing belt

I took my car to a shop because a bolt got loose and made a hole on the top cover so we replaced the engine the car calls for a 1.8 and the car had a 1.6 on it so they did what ever needed to be done to make it work so finally they got it working engine turns and is working know he is telling me that the transmission is bad 2 can you rune a transmission when I took it in for a timing belt problem is it possible

Performing a timing belt job should have no affect on the transmission. Is that your question?

Well they replaced the engine 2

If the engine swap was done correctly it should have no bearing on the transmission.
