Toyota 4Runner rough idle

What would cause a 1995 toyota 4runner to idle rough we went 4x4driving and drove through a water pit lost power and ever since the car has been running really rough replaced the alternator because the battery was drained completely but it still has the same problem have been told it could also be the o2 sensors or a vacuum leak from the egr so the question is how do I elliminate these without paying to replace all of the above

Is the Check Engine Light indicating?
Have the compression tested. Hope the water pit did not dump any water into the cylinders causing the con-rods to bend resulting in loss of compression.

Hae you checked the spark plugs and related components for presence of water?

Checked all that no check engine light, no water in the spark plugs or anything like that, at the moment it has black smoke coming out of the exhaust which i'm assuming is excess fuel, its idling at aprox 300rpm there was a bit of water in the pipes betwen the air box and the throttle body but checked the throttle body itself and there was no sign of water, have put injector cleaner in it runs a bit smoother but not up to standard

Yes, it is runningextremely rich and something is not working correctly. Have the MAF cleaned and see if it helps.

Get the compression test done if you have not done so yet.
