I took my vehicle in to change the oil they told me that the transfer case fill plug was stripped. Why did they took it out in the first place? I do not know. Anyway they put in a rubber one, will it be okay or will it pop out of place?

As long as it is a firm fit it should be okay. The transfer will have a breather so no internal pressure will build up to pop out the plug. You should be able to re thread the filler plug hole and fit a new plug, pending on access you should be able to do this in place.
