I have a 2003 lincoln navigator with air ride suspension. The back airbags are done and need to be replaced. Can I have the back switched to coils and shocks and will the front suspension still work properly?

You can switch them but you'll need to do the front as well and disable the electronic suspension by pulling fuse or relay

So will the computer stop filling the front airbags if the back is switched to coils and shocks?

The system works for the front and rear, if you disable it neither will work.
