I recently had my car into Chrysler because the rad fan was staying running for up to an hour after the car was turned off. They said that everything was fine however now the fan runs still runs for a long time after the engine is off. My new concern is that now the check engine light has come on and all the fluids are good and the spark plugs and wires are good.

You can actually check the codes yourself, without going to a shop. Insert your key to the ignition. Cycle the key to ON-OFF-ON-OFF-ON within 5 seconds (not too fast either). This will set the PCM to diagnostic mode. Look at the mileage LCD screen and jot down the codes being displayed. Post the codes here.

Let's start with that before we diagnose the fan problem. They may be related.
