The car is making sort of a quite jake brake noise. I hear it at my feet and behind me as my car is driving. It only lasts a few moments and the RPMs on the engine go up and down when it occurs by about 700 rpms. Sounds like its in the exhaust or something like that.

This is where cyberspace has it's disadvantages. It is possible the noise you are hearing is the cyclone separator, it is a device that sends condensed oil back to the pan and vapors to the engine to be burned. I cant be sure from your description, but it is my best guess. If the check engine light is on and the fault is for fuel trim, and if the noise is like a honking noise, then it is the separator. Let me know of your decision.
