I took off my chain to cylinders 1, 3, 5 my bottom was lined to the right position but top was off. What should I do to line them up?

When you removed the chain did the cams or crank move at all? If they did not move then you do not need to adjust the timing unless there was a reasons to adjust the timing.

Basically if it is in time when you remove the chain and they don't move then it will be in time when you reinstall it. The reason they may not line up is due to the driver side. Basically you start with that side and then line up the passenger side as stage 2.

However, if they moved then you will have to go through the entire timing process and set the driver side and then the passenger side.

Please see the info below on this and let us know if you have other questions. Thanks
